I had a feeling that this would be an oft-debated topic, but I have been re-reading the Lord of the Rings for the first time since the dawn of the internet and I just couldn't resist the temptation to hear the plethora of opinions on the subject that the internet would inevitably offer. That said, I can appreciate many of the above mentioned opinions. The mystery of Tom Bombadil is one that can be relished with or without the desire to actually solve it. However, I do believe that Tolkien intentionally included enough clues to invite the reader to come to a specific conclusion. I enjoyed the essay that Stormcrow included above because it used many examples to arrive at a specific, controversial, but quite plausable conclusion.
