I don't think that you can attribute Frodo's recurring problems to the fading of the Three. In addition to the difficulties he encountered on October 6 (the anniversary of the attack under Weathertop), he also experienced a relapse on March 25 (destruction of the Ring) at which time he concluded that his only hope of rest would be in Valinor. I don't recall if Shelob's sting was explicitly described as perennial, but it was implied as such when Frodo said to Sam (paraphrased) I am wounded, Sam, by knife, sting, and tooth...

Frodo and Sam were healed by Aragorn after their rescue from the slopes of Orodruin, and he obviously did not have the use of Vilya.

I do believe that the healing of the wound by Elrond was incomplete, as evidenced by the perennial nature of the effects, but since the perennial effects were not a unique manifestation of the Morgul wound, I do not believe that the fading of the Three contributed to the incompleteness of the healing.
